After John started getting corrupted by the code. Jane did everything in her power to try to fix him. Over time, as his condition worsened, she got more and more desperate. Eventually, John became hostile due to the code inside his mind. Jane got a bit of his code on her before they were both taken by the Spectre. She was able to stop it early enough to repurpose it for her benefit.
